What might sore shoulders be the result of after running for about five miles? And what could be done to minimize this from happening again or at least minimize shoulder pain?

It could be from weak muscles. You might just have your connective tissue taking to much pressure. Shoulder excercises would help with that. Check with a doctor first and make sure you don't have a more serious problem with you rotator cuff. You might need a very controlled rehab sort of program.
