Once I have worked out that I have asymmetries in quads, glutes, and hams, and have worked out which exercises to do, should I continue with squats while trying to correct it?
The reason I ask is that they say these asymmetries can lead to injuries, but I do not know if this is some acute danger, as in "stop right now before you get hurt!" or more a long term problem that I don't really have to worry about as long as I'm putting in those extra sets to correct it.
Do you continue compounds while correcting Asymmetry?

It's a bit of both. I wouldn't suggest that you attempt anything close to max effort untill you feel comfortable with it. That doesn't mean you can't test your form as you progress. Doing your asymetric work will probably be enough stimulus anyway and chances are, you're only talking about a month or 2.
