I need a couple of Boxes for both Box Squats, Stepups, and whatever else I decide to use them for. But, I'm not sure what size to make?
How Tall are the normal heights? Mainly, the most frequently used?
How large of a top is necessary? IE: 12" square is to small (I Think), but what is a good size?

After doing more research, it appears as though the common sizes as found on Amazon are 6", 12", 18", 24".
For those who use them regularly, are these the optimal sizes or do you find that you want something just a little taller or shorter?
For reference, I'm 5'9" , My wife is about 5'2", and my mother is 5'10" or so. We are the main three people who will likely be using these.
As stated, I'll be making these and it won't be a problem to make them a bit bigger of smaller than what is commercially available.

I think a good idea is to make a 6" box with several 3" spacers you can put underneath. That way you can adjust for what you need. You can leave a 1" stub of the corner brace to nest inside the bottom of the box above and they will stay stable. You will probably want them about 18" square or bigger for stability. You can make them tapered but that's a little more complex. It depends on your woodworking skills.

I'm thinking 4 6" sections and a single 2" Section would give plenty of flexibility.

Nice, lots more weight, and bumper plates at that. they're even color coded.
